This command line is incorrect.
The -props parameter takes a Jalview .properties file as an argument - 
here you have provided your alignment as the argument to -props - 
resulting in the error and the corruption of the alignment file since 
the 'props' file normally gets updated with various stateful information 
like das servers,and colour schemes.
